Beigang Junior High was founded in 1946 as Tainan County Beigang Junior High, reflecting the county boundaries of the era before Yunlin County was established. The school was renamed several times through subsequent county reorganizations, taking its current name in 1968. Between 1961 and 1963, several of its branch campuses — including Dongshi, Yuanchang, and Shuilin — split off to become independent junior high schools in their own right, a reflection of the school's role as an educational hub for the wider Beigang region.

北港國中創立於民國35年(1946年),初名「台南縣立北港初級中學」,反映當時雲林縣尚未設立、隸屬台南縣的行政區劃。學校歷經數次縣治重劃而多次更名,於民國57年(1968年)定名為現名。民國50至52年(1961-1963年)間,東石、元長、水林等多所分校陸續獨立設校,展現北港國中作為北港地區教育樞紐的角色。
