Beimen Elementary was founded in 1901 as 'Beimen-yu Public School,' one of the oldest schools in the district, and was renamed Tainan County Beimen Township Beimen Elementary School in 1968 under nine-year compulsory education. Its Yonghua branch became independent as Yonghua Elementary School in 1969, then was folded back in as a branch in 1987–89. The school took its present name in 2010 after the Tainan county-city merger.
北門國小創立於明治34年（1901年），初名北門嶼公學校，是北門區內歷史最悠久的學校之一，民國57年（1968年）九年國教實施後更名為台南縣北門鄉北門國民小學。其永華分校於民國58年（1969年）獨立設校為永華國小，後於民國76至78年間（1987–89年）併回為分校。民國99年（2010年）台南縣市合併後，學校定名為現名。
