Shenkeng Elementary School began in 1958 as a branch of Wujia Elementary School and became independent in 1963. It gained its full current title, "Tainan City Guanmiao District Shenkeng Elementary School," in 2010 following the Tainan county-city merger, and added a kindergarten program in December 1998. Despite sharing its name with the far more famous Shenkeng District of New Taipei City, this Shenkeng is a small rural school serving Guanmiao's own farming hamlets.
深坑國小於民國47年（1958年）設立為五甲國小分校，民國52年（1963年）獨立設校。民國99年（2010年）台南縣市合併後，正式定名為「臺南市關廟區深坑國民小學」。民國87年（1998年）12月附設幼兒園。雖然校名與新北市深坑區（知名觀光景點）相同，但這裡的深坑國小是關廟區內服務農村聚落的小型學校。

Like several other Guanmiao village schools, Shenkeng began as a satellite classroom serving farm families too far from the district's central schools — a direct legacy of Guanmiao's dispersed agricultural settlement pattern, in which small hamlets grew their own schools before eventually standing on their own.
