Sankeng Elementary became independent in 2000, when its former branch campus status ended and it was established as a standalone school. The village name "三坑" ("three creeks") comes from the three streams — 鴨母溪, 蔗部溪, and 火劫尾溪 — that once flowed through the area. In January 2002 the school took over a second campus site, on reserved land formerly designated for Shimen Elementary. Its campus sits near Shimen Mountain and Shimen Reservoir, in a district known for tung-blossom (油桐花) season, live fish (活魚) restaurants, and the historic Sankeng Old Street with its century-old "red bridge" (紅橋).

三坑國小於民國89年(2000年)由分校獨立設校。「三坑」地名源自昔日流經當地的三條溪流:鴨母溪、蔗部溪與火劫尾溪。民國91年(2002年)1月,學校並接收原保留予石門國小的「文小三」用地作為第二校區。校園鄰近石門山與石門水庫,所在地區以油桐花季、活魚餐廳與擁有百年紅橋的三坑老街聞名。
