Niaoyu Elementary began as a branch school of Chikan National School before becoming independent in February 1946 as "Penghu County Baisha Township Niaoyu National School," taking its current name in 1968. In 1945 the school had 105 students across three classes; enrollment peaked around 256 students in 1975 before declining below 100 by 1996, mirroring the population shifts common to Penghu's outlying islands. In August 2002, the school was administratively merged with Niaoyu Junior High to form a combined institution, and it has run a notable local-identity project celebrating students' connection to their home island.

鳥嶼國小最初為赤崁國小的分校,民國35年(1946年)2月獨立設校,定名「澎湖縣白沙鄉鳥嶼國民學校」,民國57年(1968年)改為現名。民國34年(1945年)時全校105名學生、3個班級;民國64年(1975年)在學人數達高峰約256人,其後至民國85年(1996年)降至百人以下,反映澎湖離島普遍的人口變化。民國91年(2002年)8月與鳥嶼國中合併行政運作,並曾推動深具特色的在地認同課程,帶領學生認識自己的家鄉小島。
