Nanmen Elementary School was founded in 1905 under Japanese rule as "Third Elementary School" (第三小學校). It was renamed "Chengnan Elementary" in 1914, "Nanmen Elementary School" in 1923, and "Nanmen National School" in 1942. Like the adjoining junior high that later shared its site, the campus was used for roughly two decades after 1945 by the Taiwan Provincial Police School before being recovered by the city. The elementary and junior high operated jointly under one principal from 1968/69 until Nanmen Elementary became fully independent in 1989, though the two schools still share the same historic campus today.

南門國小創立於明治38年(1905年)日治時期,原名「第三小學校」。1914年更名「城南小學」,1923年改稱「南門小學校」,1942年再更名為「南門國民學校」。與後來共用校地的南門國中相同,本校校地於1945年後曾作為台灣省警察學校使用近二十年,後由市府收回。國小與國中自民國57、58年(1968、1969年)起共同由一位校長管理,直至民國78年(1989年)南門國小才完全獨立設校,惟兩校迄今仍共用同一歷史校園。
