Maolin Junior High School shares its founding history with neighboring Maolin Elementary School: both trace back to a four-year Type-A Aboriginal Children's Education Institute established around 1917, during the Japanese colonial era. The institute was reestablished as Meiya Elementary School in September 1946 and renamed Maolin Elementary School in September 1957. A junior-high division was added in 1999 as part of a combined elementary-and-junior-high institution, which then separated into a standalone Maolin Junior High School in 2005. The school serves the Rukai Indigenous community, the predominant ethnic group of Maolin District.
茂林國民中學與鄰近的茂林國小同源,兩校皆可追溯至大正6年(1917年)日本統治時期設立的四年制甲種蕃童教育所。該機構於民國35年(1946年)9月改設為「美雅國民學校」,民國46年(1957年)9月更名為茂林國民小學。民國88年(1999年)增設國中部,成為國中小合設機構,民國94年(2005年)分設為獨立的茂林國中。學校服務茂林區的魯凱族原住民社區,魯凱族是本區最主要的族群。
