Magong Junior High was established in 1959 (ROC 48) as "Penghu County Junior Middle School" (澎湖縣立初級中學) in Dongwei Village. As enrollment surged, it was renamed "Penghu County Magong Junior Middle School" (澎湖縣立馬公初級中學) in 1961 and relocated to Guangwu Camp in 1963, before moving to its present site in 1965. By 1968, the school had grown to 1,239 students and became a full junior high school under the name "Penghu County Magong Junior High School" (澎湖縣立馬公國民中學). An attached continuing-education school was added in 1974. Enrollment gradually declined after 1998, once neighboring Wenguang Junior High opened to share the city's student population.
馬公國中創立於民國48年（1959年），初名「澎湖縣立初級中學」，校址位於東衛里。因學生人數激增，民國50年（1961年）更名「澎湖縣立馬公初級中學」，民國52年（1963年）遷至光武營區，民國54年（1965年）再遷現址。至民國57年（1968年）學生數已達1,239人，正式改制為「澎湖縣立馬公國民中學」。民國63年（1974年）附設補校。民國87年（1998年）鄰近文光國中設校後，學生人數逐漸下降。校歌傳唱已逾45年。
