National Magong Senior High School was founded on April 1, 1943, during the Japanese colonial era, as the "Penghu Prefecture Magong Girls' Higher School" (澎湖廳立馬公高等女子學校). After Taiwan's retrocession, it was reorganized as a coeducational school, "Taiwan Provincial Magong Middle School" (臺灣省立馬公中學). In 1949, three of the county's junior high schools — from Baisha, Huxi, and Xiyu townships — merged into the school, consolidating secondary education for students across Penghu's outlying islands. It became a senior high school in 1970, added business, tourism, art, and music programs between 1972 and 1997, and was elevated to national ("國立") status on February 1, 2000.
國立馬公高級中學創校於昭和18年(民國32年,1943年)4月1日,前身為日治時期的「澎湖廳立馬公高等女子學校」。台灣光復後改制為男女兼收的「臺灣省立馬公中學」。民國38年(1949年),縣內白沙、湖西、西嶼三所國中併入本校,整合了全澎湖群島各離島地區的中等教育資源。民國59年(1970年)改制為「臺灣省立馬公高級中學」,並於民國61年至86年間陸續增設商業、觀光、美術、音樂等科別,民國89年(2000年)2月1日改制為國立。
