The oldest school in Penghu, named for a temple that gave the city its name.

Magong Elementary traces its roots to the "媽祖宮日語傳習所" (Mazu Temple Japanese-Language Training Institute), approved in 1899 and formally opened on January 8, 1900 — twelve years before the founding of the Republic of China, and predating every other elementary school in Penghu County. As the county's founding "mother school," it directly or indirectly gave rise to most of the other elementary schools in the Magong area, including Zhongxing, which split off from it in 1958. The school relocated twice before settling at its present site in 1933. As of July 2024, it also absorbed the dissolved Hujing Elementary School, on offshore Hujing Islet, as its "Hujing Branch Campus."

馬公國小的歷史可追溯至「媽祖宮日語傳習所」,該機構於清光緒25年(1899年)獲准設立,並於明治33年(1900年)1月8日正式開學——比中華民國建國早了十二年,也是澎湖縣歷史最悠久的國小。作為全縣的「母校」,馬公國小直接或間接催生了馬公地區多數國小,包括民國47年(1958年)由本校分出設立的中興國小。學校歷經兩次遷校,於昭和8年(1933年)落腳於現址。自民國113年(2024年)7月起,本校也接收已廢校的虎井國小,成為本校的「虎井分部」。

Magong City takes its name from 媽宮/馬公 ("Mazu's Palace"), the Mazu temple at the heart of the city — and Magong Elementary's own origin as a training institute housed near that temple roots the school directly in Penghu's Minnan settler culture and its deep tradition of Mazu worship, the maritime folk religion that has guided the archipelago's fishing communities for centuries.
