Liuqiu Junior High traces its roots to 1963, when it began as a branch of Donggang Junior High School on the Taiwan mainland, opening with just 30 students under branch director Lin Fuquan. In 1968, alongside the nationwide launch of nine-year compulsory education, it became an independent school — Pingtung County Liuqiu Junior High School — under its first principal, Zeng Xiangzhen. As the only junior high on Xiaoliuqiu, the school has since served as the sole secondary school for every family on the island; without it, students would have to ferry across to Donggang on the mainland just to attend seventh grade.
琉球國中的前身可追溯至1963年(民國52年),最初是東港國中在小琉球設立的分校,由分校主任林富泉帶領,僅有30名學生。1968年(民國57年),隨著九年國民義務教育的推行,正式獨立設校,成為「屏東縣立琉球國民中學」,首任校長為曾祥禎。作為小琉球島上唯一的國中,這所學校一直是全島家庭唯一的中學選擇——若非有這所學校,學生勢必得搭渡輪至東港本島才能就讀國中。
